I’m having the same problem, I am thinking that it’s more of a wordpress update than a problem with plugins, I think for the time being I’m going to have to remove the portfolio all together or I’m going to use the advanced post list plugin with CSS tweaks to get a similar effect.
I would however rather use the existing portfolio system.
